If you're very worried, you might want to take the audio system to the car dealer and let their technicians install it. Be sure to get anything you think you might need for legal proceedings in writing from them, though.

20+ years ago I heard a car salesman say that they could install a better stereo in a new vehicle, but that they also, at least part of the time, just took the car to a car audio shop down the street or had one or more of its employees come to the dealership to do the work. I don't know if any of the laws have changed, though, or if it's a matter of local, state, or federal law.

Good luck.
References :
Under federal warranty law, it is illegal in the US for a manufacturer to void a warranty because you've added an after-market component, or replaced an OEM component with an after-market.

Factory components that fail because of improper installation of after-market components will not be covered under your manufacturer's warranty; but if a part fails that's covered under the warranty and it can't be shown that the failure was caused by the after-market component or installation, then the manufacturer can't legally refuse warranty service.

Be sure to pick an after-market installer who offers a warranty on their own parts and worksmanship.
References :
Read the warranty. It shouldn't affect a powertrain warranty, because the stereo has nothing to do with the powertrain. Also, I recommend getting in writing from the installer that they will take responsibility for anything that goes wrong due to the work they perform.
